Can I reconcile transfer-out and in accounts seperately

I just started to use AM and do the reconciliation manually.
When I settle my Credit Card account, I do a transfer from saving account to that Credit Card account.
After I balance Credit Card account when I receive credit card statement, the transaction of the repayment from my saving account to credit card is marked 'R'. Same 'R' is marked in the corresponding saving account too. Then when I receive statement from bank of saving account, that transaction marked 'R' doesn't appear on Balance Account screen.
How can I reconcile the 'transfer' of two accounts separately?

Same problem occur for my transfer between current account and saving account. Please help.

Under Tools Options 'untick' the bottom left hand option "Change transfer status on both accounts'. Nick.
